Besides physically going and finding an old bike to pull parts off, I don't know how to go about knowing exactly what I'd need to order if I do it online.

I ride a 2002 Ninja Ex500R

My headlight wiring harness fused to the headlight somehow

I want to get another harness and just cut the old one off and sodder/tie in the new one. I don't however know how to just find a harness with a few inches of wiring on it. Do car junkyards have bikes as well, can I pull one off another bike?

I also need to find out the proper breaks to order, googling online I've seen a few different options.. which all may work, but also concerned they're just labeled "EX500R Brakes!" and I might waste my money.

ebay is your best choice, but as you mentioned, you're putting your trust in the person on the other end to know they have the right part. There really is no hard-and-fast rule here. ebay, craiglist, forum for-sale sections, etc, you just gotta put in the time.
