a friend of mine was wanting a new 2013 ninja 650 but while reading he found out they have dual throttle valves and was wondering will this effect acceleration or even exhaust mods?and also if previous models also have this?

The only issue he will have with the new 2012/13 model is that the exhaust is all one piece. With out some heavy modification, you cannot simply put on a Slip-on exhaust. It needs to be a full system with headers as well.
I have not heard of any issues concerning the Throttle Bodies when changing the exhausts over.
